Be sure to select Proton 9.0-3 or higher. Controller support is best handled using the official Steam Deck controller profile for Steam Input which uses the keyboard controls and button prompts at this time, but does fully support input and gameplay.

This should also include save game transfers via Steam Cloud and dynamic sync, so your progress will be saved when you suspend the system as long as you're connected to the internet when you do.
