So I have a rough Idea of what is causing the issue but I still don't have a fix atm but I have
found some ways to prevent lost of save and how its triggered.
On Loading into level from Main Menu or Level change save at a soup pot Immediately and then close the rest menu tab (The First Button At Top of The Menu)
On load from Main Menu if you have died before saving find a soup pot and save and repeat the step above with closing the menu with the top button.
This save file bug is created after loading your game and dying without saving first. I should have a fix for this soon but I would still recommend making a back up of your save if you have a clean save file.
